I had the same marks on the cover on my dream. A PO had installed a mixed clutch pack- different thickness plates, making the stack higher. When the clutch was released it rubbed the inside of the cover.

OldStan, what do I need to do to fix this? Is it even something that needs fixing?

Also,

Sarals, what do I use to clean the inside of the engine? I can't run engine cleaner through the motor because the engine isn't operational right now! haha

You can use a mild solvent, like WD40, or even some spray degreaser. It would be a good idea to remove the clutch (you'll probably have to do that anyway) so you can get to the area behind it. Just spray and wipe, although it's a bit more involved than that (there's lots of nooks and crannies)!

Pull the clutch pack apart and make sure you have the right number of plates and spacers- clutch plates come in at least 2 thicknesses, they should all be the same thickness in any pack. The right number of spacers is critical. The first spacer in is either one thick one or two thinner ones, which add up to the same thickness. After that alternate clutch plate-spacer with a clutch plate last before the cover.

5mm clutch plates there are 4.
3.75mm clutch plates there are 5.
