With the head cover off you should be able to see if the timing chain is slack.The tensioner rod (plunger)could have burrs on it, from having the bolt overtightened, and be sticking in the hole. Pull it apart and smooth up any marks on it with a fine file.

It could have touched the wall in the head/jug if it wanted too. I cinched it up. I also bought a very fancy timing light, but can't keep it running long enough to use it. I think I need new plugs. I used a spray-gun cleaner to clean the plugs (as well as walnuts) and come out pretty clean. At least that's what I'm hoping.
I've been sick and had to give up on it after a couple hours today. Also getting really sick of messing with it. Considering bringing it to Honda if I don't get it fixed soon .Easily have 10 hours in getting the low idle between rebuilding/cleaning the carb multiple times, setting the timing dozens of times, adjusting carb, etc. Also, advancer springs looked just as good couldn't distinguish from the NOS setup I have. New plugs helped a great deal. Here is what I found.
At 1400-1500 rpms, both cylinders lined up with the F (or LF). Left side cylinder did not go past the II marks at about 4000 so RPMs. Lined up with them. Right side would not come nearly as close to the II marks at about 4000 or so rpms. Also, it didn't seem that the R cylinder matched as nicely with the firing mark as the left one. Seemed a hare more jumpy, but this may have just been me. Still won't hold idle even with idle screws turned all way in and 1 1/4 turns out for the mixture screw. Running rich (black smoke). Seems to run a lot better with more advance.

They are installed correctly. Sorry for the delay in response. LM has been walking me through a handful of things with the bike and helping me understand them better. Didn't realize, for example, that somewhere in it's history it lost the clutch cable bearing, and holding bolt ... and all the other good stuff. Hope to mess with it more today and get her running right. will update later.
